My bike seems to be having the same problem.
I have pete's vr/rectifier setup, and just installed a new rotor from Custom Rewind.
My old rotor caused my regulator to fry. i replaced the regulator and everything seemed to be working fine expect my battery kept dying.
I had a brand new battery on and so I filled and charged it (few hours read 13.5 vots) then put it in the bike. Started up first kick but had a bad miss that got worse with rpm. Unplugged the connector to the regulator/rectifiers and the bike ran fine. The new battery was holding a charge. But whenever the reg/rect was plugged in it had a miss.
I'm a electrical newb so lookin for a little help. I didn't quite understand what you were saying before.

If the misfiring gets worse with rising rpm, then the trigger magnet is probably weak and getting lost in the rotor's magnetic field. Just make sure that before you glue on the rare earth magnet to double check the pickup coil's resistance and the connections from the tci box to the wiring harness and the connections from the pickup coil to the wiring harness.
