Putting electric start back on a bike. There is an oil seal that goes over starter motor-it has a proud soft lip, does this go against starter motor or the side of the seal with the spring visable against the starter motor? Haynes manual P125, shows a seal against the starter motor cover-is this a small seal not much bigger & same diameter as the shaft(item 22&26) or is it a bigger diameter seal that goes totally over the raised bit of the cover with the hole that the shaft sits in? Assuming is the smaller one solid -flat side against cover?

Larger seal with the floppy lip goes in the motor, not starter. It seals the starter into the motor when you mount it. Floppy lip side faces out towards starter, open side with spring goes in towards motor. The small seal on the starter shaft has flat face facing out, open spring side facing into starter.
Easiest way to install the large seal is to place it on the starter and use the starter to push the seal into place in the motor. Then hold the starter up in place and mount it. Don't remove the starter after installing the seal into the motor. You run the risk of damaging your newly installed seal. So, have everything ready for assembly (starter overhauled), then you can leave it in there once the large seal is pressed in.
